Flo and her friend Darla (featured in Diner Dash 2) go on a vacation. However, whilst boarding the ship, Flo's suitcase containing her clothes accidentally falls overboard. As the pair eat at the on-board restaurant, a waiter slips, dropping his tray. Flo catches it, and the manager comments that she "looks like she's handled a tray before". Flo explains that she owns a restaurant along with Darla, and since the crew is short-handed, the manager asks Flo to work for the ship's crew. In return, the manager offers to refund their tickets, as well as pay them for their services. Using the money from this offer, Flo plans to buy herself some new clothes on the on-board store. The vacation takes the pair through the cruise, riding the rails, exploring the deep, waiting tables in the sky, and into the reaches of space.

Flo returns to her hometown to visit her Grandma, Florence, only to find that the place has become a run-down ghost town. Flo decides to use her culinary skills to rejuvenate the town by improving the restaurants at all the formerly popular hangouts.
Starting with the Zoo, Flo & Grandma return to discover the zoo is now desolate. They head to the restaurant but are appalled at the service. The waiter tells them that the reason for the zoo's poor state is recent funding cuts by the city. Flo & Grandma rejuvenate the zoo and it becomes successful again.
Flo & Grandma then head to the Baseball Stadium to watch the game, but attendance is poor and the baseball diner is lackluster. A customer got a cold hot dog in 30 minutes. They revive the Baseball Stadium and leave for the Museum.
Flo & Grandma discover the museum to be in a state of depression. The janitor, alone, is the curator, cook and waiter! They then revive the museum with the help of the customers and the museum celebrates its grand reopening.
Flo & Grandma then head to the Boardwalk Beach. Before arriving, Grandma Florence tells Flo about her old disco when she was younger. When Flo notices the building that used to be the disco Grandma mentioned, Grandma says that she was unable to keep it afloat because she couldn't keep up. Flo & Grandma head to a shack at the park for a funnel cake but decide to help the poorly managed waiters when they see how bad the park is getting. They successfully restore the amusement park. Flo then rides the rollercoaster before deciding to leave and ends up warping back in time. Flo discovers the aforementioned disco and runs inside where she meets a young Grandma Florence. Flo then resolves to help Florence keep her restaurant afloat by helping her.
After helping Florence, Flo says goodbye, runs back to the rollercoaster, and warps back to the present time. When Flo encounters Grandma Florence in the present, she tells her about the disco and discovers that Florence's Groovy Disco is up and running. Grandma tells Flo that a woman who looks very familiar to her had helped her. Flo & Grandma Florence enter the disco and celebrate its anniversary.

A mysterious figure is lurking around Flo's Diner, removing the word "Fat" from the "Fat-Free Breakfast" banner on the roof using white paint, which makes Flo's Diner look like it's having a free breakfast promo. The next day, Flo and Chef Cookie are surprised by the sign, unfortunately it is too late. As soon as they open the diner, customers start running into and overloading the diner, and as a result, Flo's Diner explodes.
Flo later encounters Mr. Big, who offers to buy her diner. Flo refuses, but Mr. Big blackmails by saying that if the lot is unused in one week, he will buy the diner. One of Flo's customers, Hal the Hungryman, doesn't want to let Mr. Big buy Flo's Diner, and has agreed to rebuild the diner. Flo and Cookie proceed to get a hold of Hal's employees who have been scattered across Dinertown (Avenue Flo, Squid Row, Thyme Square, and Dinertown University).
But then they receive the news that Mr. Big has forwarded the deadline; with help from her friends, Flo manages to rebuild the diner before the deadline. Frustrated at the diner having been finished, Mr. Big challenges Flo by putting signs all over the streets so that the diner will be overloaded once more, but he fails.
In the end, Flo's Diner is back to normal, and it seems Mr. Big will not be bothering Flo and Cookie anymore, as his office is seen in the flash news in ruins thanks to flying balloons rigging the circuits of the office billboard and turning "Free Interest Money Loan" into "Free Money", causing people to rush into the office, overloading and exploding it in the process.
